When you pair keys using Diagbox / Lexia, you must pair ALL the keys that will be used, including any spare keys at the same time in the same session. Any keys not programmed in that session will be locked out.

I can't understand what you're saying above as it's all a bit confusing, so apologies, but if you have a key-only without remote and that is working and it's listing another (the remote fob), then it is likely that the remote fob will only start the car and unlock the doors using the key.

If none of the remote functions work on the fob, then it is likely an aftermarket replacement that has the incorrect electronics and frequency used by your car. This is common as people can order the incorrect fobs - they must match the frequency of the vehicle, otherwise only the locking with the key will work and you won't get any remote functions.

This is what I think has happened.

You don't delete keys from the list, but when you start another programming session, as I said, any keys not re-paired to the BSI will be locked out automatically.

So if you are wanting a remote fob, either order the correct one from your dealer or ensure you get the correct type for your vehicle from wherever you decide to get one from - but I'd suggest you get one from a UK reseller and leave the cheap Chinese ones alone.
