Make sure you have the latest firmware and a good uncorrupted copy and a correctly formatted USB key with nothing else on it apart from the expanded Firmware files.
Have a read back here for another member who had the same issue:

Thanks for answering but I have read that and the hard drive is checked and OK.
That is why I would need a backup copy to copy it to the hard disk from the PC and see if this is how the NG4 works.

I doubt you'll get any offers with this given that anybody's disk image (if they have one) is going to be 40Gb!

I don't think this will work.
When the system is booted from the firmware, it will automatically create the correct partitions for you and then install the operating system files. Your main issue is double checking you have a valid uncorrupted Firmware file and that the media / Compact Flash card and adapter are all working correctly. Without this nothing will work. Of course, keep trying the update and regardless of what you think - download a fresh copy of the firmware and use a different USB stick to store it on and keep the engine running during the update which can take about 40 minutes.
While performing this procedure, don't drive the car and don't press any buttons, open doors, or use any equipment. Doing this can send signals along the data network that can interfere or interrupt the update process.

I have 2012 Peugeot 5008 and this morning when turning on the car I got the same "System check in progress - Please wait and do not switch off the engine for 25 min" on my screen and quick search on internet didnt proved helpfull that there is a quick fix for this.
@GiveMeaBreak - can you send me latest firmware so I can try updating that even tho I doubt it will help.

Ok, so the firmware I gave you creates the partitions automatically. Once you have the new CF Card installed correctly, inserting the firmware on USB will re-crate the partitions and install the Operating system for you.
You won't easily be able to get an automotive grade 40Gb hard drive that meets the PATA IDE standards today to replace the one in the unit. That's why a lot of us have replaced it with a CF Card, because the ATA command set used by CF Cards is the same. Don't try and put a SATA SSD drive in place - it will grind to a halt as the operating system does not support SATA, nor the TRIM function. Keep it simple for compatibility.
It's all detailed in the first post of this thread.

I read first post and I ordered now CF card, IDE to USB adapter and USB CF card reader so when everything arrives in 10 days or so I will give it a try and see if hard drive was cause of this message.
Car is still driving, I can live without music only thing that I miss currently are parking sensors which also dont work without infotaiment system.

Ok, well just a tip - I would go straight to installing the new CF Card and don't bother cloning the original Hard Drive, as it can be an issue if there is corruption already. Once you are happy you have the drive settings correct, then just go straight to installing the firmware. As I said, it will put the operating system on for you after creating all the partitions of the correct sizes.
It can take maybe 2 or 3 attempts for the firmware to go on, but don't panic.
Once you have it setup with your preferred options, you can then consider reinstalling things like the maps.
Another tip. I highly recommend using the front SD Card port for playing MP3 music files instead of using the Jukebox. I used a 32Gb SD card and that had thousands of music files on.
It can take maybe 2 or 3 attempts for the firmware to go on, but don't panic.
Once you have it setup with your preferred options, you can then consider reinstalling things like the maps.

1) This sounds all wrong to me - you don't use any SD card to update this system. The firmware must be used from the USB port to update the system.
2) You can't read the data in Windows - it is not Windows based. It uses an QNX RTOS, an automotive derivative of Unix.
3) All you need to do assuming you have the new hard disk in place or a CF Card instead, is to restart the system with the latest firmware extracted to a USB flash drive key and have the USB drive inserted in the centre armrest USB socket.
